I just got my cargo rack all set up this past weekend too. Mine is a little ghetto compared to yours though. Mr. I have a fancy rack man. :D

they sell the caps seperately . they are a bit pricey but your rods wont bounce around and get hurt . I bought some for my tubes on my truck .

Chris is right... 9 bucks each, but IMHO, worth it in the long run (no pun intended)

I picked up some rubber fenrcos and am going to try epoxying them to the top of the tubes. Hopefully it will work. Thanks for the suggestions...i will use them if the first solution fails.

How does one go about getting permits to go oversand and where would you go?

I would first want to find someone willing to take me along as a guest so that I can learn how it is done and if it is worth the expense...
