When running use ALL position so both batteries charge from alternator. I have a start battery on #1 position that I use for starting only and I have a deep cycle battery on #2 position to run my electronics when the motor is off. This is the proper way to do it. The start battery provides more cranking amps needed to start the motor where as a deep cycle will run your electronics longer and can handle a total discharge unlike a starting battery.
