Try Al's in Beverly, right near the Beverly Salem bridge. He always seems to have fresh herring and live eels.

If Al's doesn't have it try Bridge St. Tackle in Salem. Its just over the bridge from Al's. He usually has Herring just not eels

Rocco's is good for eels, he usually has them for a buck a pop, and sometimes he has fresh herring.
Pete's carries Frozen bait mostly

That's where Al's get his from,it's like a 2 pm delivery. The original Al's Bait shop used to be in the building where "Beverly House of Pizza " is now!

I don't think Pete's Bait+Tackle is going to be around much longer...,the traffic is the pits . Nothing against the guy,he's been keeping some of us out fishing when the other shops were closed(early am)!
