Hernandez blew it at the end of the half as well. On the play before Brady's "scramble" that everybody's talking about, Hernandez had a catch and was free to run out of bounds. For some reason he spins inside into 2 defenders, requiring them to call their 2nd timeout. I think they were afraid to call the final one afterwards as a sack or offensive penalty (remember Brady's intentional grounding just before the half in the Seattle game?) would've meant no points at all.
But they were pretty much useless inside the 30 all game. No guarantee they would've scored a TD there even if they ran a couple more plays.
