Water in Fuel

Ran my motor at home for about 10 minutes - all was good. Launched the boat in a lake for a 1 hour cruise to make sure it was sea worthy after sitting all winter. After about 3 minutes, my 2006 Verado started to shake and warning lights on gages indicated "water in fuel". I called my marina and they told me to empty the water/fuel separator and to drain the VST (vapor separator tank). Anybody ever done this before who can lend me some advice?? I hope to work on this before the weekend - I hear fish calling my name. Any help will be appreciated. Thanks.
