I think (and I am certainly not an expert) that if you focus on solving why the scuppers were below the water, then you will not have to raise the deck. What comes to my mind is wet/waterloged wood & foam.

Also, you don't want to change the way the orginal weight was distributed tooooo much, as it could significantly alter the ride of the boat.

Just some thoughts, I still think you are doing great work, and I am excited to watch the progress. I am sort of living vicariously through you, as I bailed on a project this year due to lack of time (new baby, etc...) and wimped out and bought a new boat.
