When I first started fishing with herring, I'd hook them with the hook going in one nostrel and out the other, caught alot of fish hooking them like that, but also lost alot (especially really big ones) because the hook would "turn" and get embedded in the herrings head causing missed strikes. Now I hook them in the mouth, up through the hard palat of the roof of the mouth and out one nostrel or out of the corner of the eye.
I found that hooking them through one nostrel and out the other allows them to live longer, so if they get tired, you can unhook them, put them bach into the well, and sometimes they revive.
Up through the roof of the mouth and out the nostrel or eye, gives a better ratio of hookups, but the herring also dies quicker.

I always save the dead ones for chumming/chunking. Gives me twice as much fishing time. I usually move to a different spot when I chum/chunk.
