When a page loads fast and is compatible with both browsers (most of the time) they will load the same with maybe a slight edge to FF. It basically comes down to when the site is designed. Clicking on a link will open your default client - for example I use full Outlook (not express) as my email client and it will open Outlook when I click on the link.

Other integration issues? Just like noted above if the site is heavily geared to MS, IE will be the choice. If it is standards based, FF is the better. FF does also have a lot of plug ins to do various tasks and I feel it is generally a more secure browser.
